Is there any way to set up an iPhone to use an IPv6 tunnel, while on a 3G network? I have no problems using IPv6 on my iPhone while at home, while using my wi-fi network.

Your cell network provider needs to support it. T-mobile in the US is one of the fore-runners: http://blog.t-mobile.com/2012/06/05/t-mobile-enables-ipv6-across-nationwide-mobile-network-5/ http://support.t-mobile.com/message/140209 I am not sure if iPhone supports it though, but afaik it does.

As of iOS 5.1.1, iPhone doesn't natively support IPv6 airside. I'm not aware of any AICCU ports for jailbroken devices either.
